It's simply a statement that the things bringing about the madness, have to be stopped. When a character states something like "the markers have too be stooped", it's not implying the markers are sentient with plans. The markers do not want anything, this is a FUNDAMENTAL misconception about the markers. Just like the Schism incident in Halo with the Covenant, and then the all powerful 3rd party shows up and recks everyone. Could've had a new war break between Earth GOV. Sidenote: I will give credit where it is due, that same text log also indicated that the Unitologist were secretly/kinda not so secretly amassing there own personal space fleet as seen in DS3, but I would have liked it more if it was just a bunch of Jerry rigged durable ships with out dated weaponry, but at least it just wasn't a complete power creep of of the Unitologist. Of course they probably wouldn't know about the necromorphes, but maybe still explain something along the lines of the markers process. I really don't know, but I think there could have been better plot connections involved and secrets revealed about the markers as a text log indicated about some of the background works of Unitology and what there way of looking at it was.

I only guess something close too absorbing the 'makers', but I saac wasn't the original creator of the Red Marker. Though I wonder why the Hive mind didn't just outright kill Isaac. I kind of figured that a convergence event was the main point of motivation.
